Of course he does. The reason why Ayato’s so angry with him is precisely because he loves him so much that he feels disappointed and betrayed by the fact that Arata couldn’t keep his promise to them and continue being with them. Ayato might hate his father’s weakness, his kindness, the things he did and what he believed and stood for, but I’m sure he doesn’t hate his father at all. I think between the siblings, Ayato struggles way more with the memories of his father because he was much younger when his father suddenly disappeared and he didn’t get the positive support Touka got from Anteiku that helped her start to move on a little from it. This might be a headcanon or my own personal interpretation, but I think that somewhere deep down, Ayato’s the one who really can’t let go of his father which is why he reacted so violently when Touka mentions him in Aogiri and when Kaneki reminds him of Arata. Touka, while still struggling, is slowly able to let go and move on. And while there’s bitterness, she understands Arata better now. But we’ve yet to see Ayato reach this point yet.
I really want to know more about his thoughts and relationships on Arata as well? It’s really strange how TG Ayato’s always cursing his father at every opportunity he gets but in :re, there’s nothing at all. The closest we’ve seen is that face he made when Hinami’s talking about her parents, which seems to imply he’s still far from having his issues sorted out as well. So I guess we’ll get more stuff about Arata eventually from Ayato’s perspective. I’m kinda expecting it to be at the peak of Ayato’s character arc or for it to be something that eventually rounds his development up
and possibly remove any remaining plot armor therefore leaving him vulnerable to Ishida’s Grim Reaper scythe.
